Did you blow out the fuel lines as well? Also use some biocide, I find that old engine oil works great.

Make sure to thoroughly clean them with brake cleaner or something and then blow compressed air trough them.
Or the bug will come back.

Nice job so far Dave. You can machine off most of the flywheel surface to get rid of some weight and gain extra clearance.
Make sure not to hit the balancing holes tough.

As long as you don't modify the frame, and use an older motorcycle, (Pre-1980 maybe 1990), you will not have any issues registering the bike as a diesel. Newer motorcycles have such high restrictions on sound and emissions that you can forget those. It will need to be inspected at the RDW test center.
